Separate the transmission casing from the bell-housing

So I have an early 03 GT V6 5-speed, and I need to know if it is feasible to separate the transmission casing from the bell-housing. That is, can we simply put the casing back on the bell-housing without any issue. We have (as far as I know) all the right tools i.e ratchets/wrenches etc. and engine hoist.

The reason why I want to do this:

I am in the middle of swapping transmissions with an identical one (early 03 5-speed). That is, we already took the old one off, put the new one in, and put the engine/trans in the car which is currently attached with the motor mounts. We started to put everything back together but Lessaj and I came across an issue taking off the part that connects the shift linkage/cables onto one of the rails. It was rusted on there really good so Lessaj essentially hammered it out, to which we found the rail had come out of the trans just a little bit (just a couple millimetres) but enough that something is now displaced internally in the transmission so that's why we want to take it apart to have a look and potentially fix it. The issue we are having now is that the transmission isn't shifting. If we connect the shifter cables/linkages to the trans, we can (depending what we fiddle around with on the trans) either move the shifter literally in any way, i.e. move it left and right from say 2nd to 4th to reverse position no problem (without ever bringing it to neutral position), or have an incredibly hard time moving the shifter, and only move it from "4th" position to dead neutral and nowhere else. Lessaj will probably explain this in more detail.

I really will appreciate any input because I do want to avoid bringing this to a shop or buying yet another transmission..
